The name "Ryuudani" may come from the plaque of the 14th generation of Honganji Temple hanging in the temple's Buddhist hall as the name of the mountain (one theory is that the word "Ryuudani" refers to Shinran the place of temples). Its origins can be traced back to the 16th year of Kanei (1639), when the monks' school was founded by the head of the Ryōru clan in Honganji Temple. In the following year, Zhunxuan was appointed as Nenghua. In the following more than a hundred years, Xiyin, Zhikong, Ruolin, Falin, Yijiao, Gongcun, and Zhidong were successively passed down, forming the so-called early stage of the Xuelin era. By the time of the seventh generation of Zhidong, a dispute arose between the Central Academy and outside scholars over peace of mind. This was known as the "Three Karmic Confusions", which briefly frustrated the Academy's good fortune. In April of the fourth year of culture (1807), the academy was reopened. After that, one of the top academic seniors was selected for a one-year term, and he was to manage the academy in turn. This is the "annual pre-exhortation system". The academy followed this standard for the next seventy years until the early Meiji period. Xueryin mainly taught Zongyan, and also studied Yuyan. However, as the trend of the times was affected by the general cultural trend, by the end of the shogunate, it had to adapt to internal and external ideas and adopt imperial learning, Confucianism, and anti-evil learning. Later, due to the atmosphere of the school and the opinions of the advanced members of the school, the school broke away from the old traditional form, changed to a general school system, and established a large teaching school. This university and the general education school founded in the 17th year of Meiji (1884) were integrated into the university forest in the 22nd year of Meiji. The two colleges and one dormitory system of the University's Forestry Research Institute, Internal College, and Literary Institution were united into a Buddhist university in the 33rd year of Meiji. In the 41st year of Meiji, three subjects were established with the purpose of cultivating scholars, evangelists, and officials, but they did not have much effect. In the 45th year of Meiji, the lecture system was abolished and changed to an academic year system. In the 11th year of Taisho (1922), it was recognized by the University Order and was renamed Ryukoku University. The first president was Suzuki Fuchen, and it had graduate departments, literature departments, university preparatory courses, and specialized departments. In the 24th year of the Showa Period (1949), it was transformed into a new university, and junior colleges, graduate school master's courses, and doctoral courses were successively added. In the 1980s, a polytechnic was added, setting a precedent for a university founded by the Buddhist community in Japan to include science and engineering.

Famous scholars who have obtained doctorates in Buddhism from this school include Fukaura Masabumi, Gaofeng Liaozhou, Kamiyama Daijun, Gekirun Kenryu, Kaohsiung Yoshiken, Akashi Eita, Fukuhara Ryougan, Manabe Hiroyuki, Yoshimura Shuki, Er.
